The best email client for a dual-boot Windows and Linux PC is not the one with the most features. It is the one that shows you the same inbox after you reboot — same folders, same read and unread marks, same drafts, same filters — instead of two half-configured mailboxes that drift apart every time you switch OS. That is a different question from the usual roundup, and it has a specific answer.
The reason it is different: on a dual-boot machine you are not comparing devices, you are comparing two operating systems that take turns running on one disk. Whatever the email client stores locally — its mail cache, its filters, its account settings — lives inside one OS install and is invisible to the other until you do something about it. So the real decision is about where your mail state lives, and the client is downstream of that.

The real problem: it is the mail store, not the client#
Before the tool list, the mechanism, because it decides everything else. Two protocols move mail from a server to a client, and they behave very differently when two operating systems share one mailbox.
IMAP keeps the server as the single source of truth. The standard (RFC 9051, IMAP4rev2) has the server hold the authoritative state of every folder and every flag, and push updates to whichever client connects. Read a message in Windows, reboot into Linux, and it is already marked read there, because the read flag lives on the server, not on the machine. Move it to a folder, and the move is on the server too. Both boots are just windows onto the same server-side mailbox.
POP3 is the opposite by design. RFC 1939 states plainly that with POP3 "mail is downloaded and then deleted" — it pulls messages down to one machine and, in its default workflow, removes them from the server. Even with a client's "leave a copy on the server" option turned on, POP3 does not sync read status, folder moves or replies back up. So a message read on Windows still looks unread on Linux, and anything filed into a local folder simply is not there after you reboot.

Thunderbird runs natively on Windows and Linux (and macOS), is free and open source, is funded by user donations under the Mozilla family, and does not train AI on your mail. For a dual-boot user who wants a real installed desktop client on both sides rather than a browser tab, it is the strongest answer here, and no other client on this list ships native on both those operating systems.
The catch is exactly the one this article is about: Thunderbird stores its profile and its filters in a local per-install folder, and the filter file (msgFilterRules.dat) is per-install. So a rule you build on Windows does not automatically appear on Linux. There are two honest routes to parity. The robust one is to keep your mail on IMAP so folders, flags and read status stay server-side, and let each OS's Thunderbird simply display them — then only your local filters are per-install, and you can copy that one file across.
The other route people attempt is sharing a single profile from a partition both operating systems can read. Be careful here: Mozilla does not support sharing one profile across two operating systems, and users who try it report profile corruption after updates and add-ons silently disabling themselves, because extensions store absolute paths that differ between OSes. It handles Gmail, Outlook / Office 365, iCloud, Yahoo and any IMAP mailbox, and the interface is one of the tidier free options on Linux.
Two honest notes. Mailspring is a mail client, not an AI agent — features like templates, translation and read tracking, rather than triage-and-act. And some functionality routes data through Mailspring's own sync service, so if you are privacy-sensitive, read how that works before you commit. Claws Mail: the lightweight native option for both OSes#
Claws Mail is a fast, low-resource GTK client that runs natively on Linux and Windows (and other Unix-like systems). It is free and open source under the GPL, and it is a good fit for older hardware or a minimal Linux install where a heavier client feels sluggish. If you want a native client on both boots and you keep your mail server-side over IMAP, Claws will show the same server state on Windows and Linux alike.
Where Claws is not the right pick: the interface is dated and plugin-driven, there is no AI, and like Thunderbird its non-mail settings are stored per-install, so you keep filters aligned yourself or push them server-side. For speed and openness on modest hardware, though, little else matches it across both operating systems.
Shortwave: the Gmail specialist, if both boots are Gmail#
Shortwave is a Gmail-only AI client built by ex-Google engineers, with a strong reputation for semantic search and chat-with-your-inbox. Because it is Gmail-only, cross-boot state parity is automatic by construction — labels, searches and read state already live on Google's servers, so both operating systems see the same thing. The hard limit is the provider. Shortwave does no Outlook, no iCloud and no arbitrary IMAP host — if either boot connects to a Microsoft 365 work account or an independent IMAP mailbox, this is a stop. If both your boots live entirely in Gmail and you want the deepest AI search, Shortwave is a better fit than us on that specific axis.
Proton Mail: the encrypted option that is the same on both boots#
Proton Mail is an end-to-end encrypted email service whose web app runs in any browser, so it is identical on Windows and Linux out of the box, and your account state is server-side and encrypted. If privacy is the priority and you want the same mailbox on both boots with nothing to sync, the web app alone covers it. Where Proton is not the right pick: Bridge requires a paid plan, and because the model is encryption-first, some third-party client features work differently than with a plain IMAP host. It is also a provider more than a general client — you bring your mail to Proton rather than the other way around. For a dual-boot user who wants encryption and a browser-identical experience, though, it is a clean fit, and Bridge plus Thunderbird gives you a native path on Linux.
Evolution, Geary and KMail: great on Linux, but only on Linux#
The GNOME and KDE mail clients — Evolution, Geary and KMail — are strong native Linux clients. Evolution in particular has genuine Exchange / EWS support, which is unusual in open-source mail and matters if one of your accounts is a Microsoft 365 work mailbox. On the Linux half of a dual-boot machine, any of them is a legitimate choice.
The problem for this specific reader is that none of them ships a Windows build. IMAP keeps the server authoritative, so read status, folder moves and drafts sync to both operating systems. POP3 downloads a private copy per boot and does not sync state back. If an account is POP3-only, switch it to IMAP before anything else — this is the fix that matters most.

If a partition you share between the two OSes shows up read-only in Linux, it is usually because Windows Fast Startup (fast boot) left it in a hibernated, locked state. Turn off Fast Startup in Windows power settings, or fully shut down rather than hibernate, and Linux can mount it read-write.
